Aren't MOV and MP4 basically the same thing?

They're related - MP4 was derived from Apple's QuickTime format - but the containers differ enough that picky software rejects one and accepts the other. The video codec inside can be identical; this conversion is mostly about the wrapper.

Will this work for editing in iMovie?

Yes. iMovie accepts H.264 MOV files directly. If your source MP4 used an exotic codec, the re-encode to H.264 during conversion also fixes that.
